چکیده

Gene translation modeling and prediction is a fundamental problem that has numerous biomedical implementations. In this work we present a novel, user-friendly tool/index for calculating the mean of the typical decoding rates that enables predicting translation elongation efficiency of protein coding genes for different tissue types, developmental stages, and experimental conditions. The suggested translation efficiency index is based on the analysis of the organism's ribosome profiling data. This index could be used for example to predict changes in translation elongation efficiency of lowly expressed genes that usually have relatively low and/or biased ribosomal densities and protein levels measurements, or can be used for example for predicting translation efficiency of new genetically engineered genes. We demonstrate the usability of this index via the analysis of six organisms in different tissues and developmental stages. Distributable cross platform application and guideline are available for download at: http://www.cs.tau.ac.il/~tamirtul/MTDR/MTDR_Install.html.

Modeling translation elongation dynamics by deep learning reveals new insights into the landscape of ribosome stalling

Translation elongation plays a central role in multiple aspects of protein biogenesis, e.g., differential expression, cotranslational folding and secretion. However, our current understanding on the regulatory mechanisms underlying translation elongation dynamics and the functional roles of ribosome stalling in protein synthesis still remains largely limited. Here, we present a deep learning-ba...

Adjacent Codons Act in Concert to Modulate Translation Efficiency in Yeast

Translation elongation efficiency is largely thought of as the sum of decoding efficiencies for individual codons. Here, we find that adjacent codon pairs modulate translation efficiency. Deploying an approach in Saccharomyces cerevisiae that scored the expression of over 35,000 GFP variants in which three adjacent codons were randomized, we have identified 17 pairs of adjacent codons associate...

The effect of tRNA levels on decoding times of mRNA codons

The possible effect of transfer ribonucleic acid (tRNA) concentrations on codons decoding time is a fundamental biomedical research question; however, due to a large number of variables affecting this process and the non-direct relation between them, a conclusive answer to this question has eluded so far researchers in the field. In this study, we perform a novel analysis of the ribosome profil...

RiboDiff: detecting changes of mRNA translation efficiency from ribosome footprints

MOTIVATION Deep sequencing based ribosome footprint profiling can provide novel insights into the regulatory mechanisms of protein translation. However, the observed ribosome profile is fundamentally confounded by transcriptional activity. In order to decipher principles of translation regulation, tools that can reliably detect changes in translation efficiency in case-control studies are neede...

A novel radial super-efficiency DEA model handling negative data

Super-efficiency model in the presence of negative data is a relatively neglected issue in the DEA field. The existing super-efficiency models have some shortcomings in practice. In this paper, a novel VRS radial super-efficiency DEA model based on Directional Distance Function (DDF) is proposed to provide a complete ranking order of units (including efficient and inefficient ones). The propose...
